does it exist any theoretical manual of ADONIS software?

Unfortunately, it does not exist at this time. I suggest referring to the FLAC manual (by Itasca), which is very similar to ADONIS in both concept and formulations.

Might you please provide a link to the specific section of FLAC's (Itasca) manual that it is possible to refer to for ADONIS implementation?

Furthermore, is there any particular difference from FLAC implementation to bear in mind?

FLAC is based on the finite difference method, and ADONIS is based on the explicit finite element method.
